I sometime use a text box with an opaque  white background to cover up (sort of "white out") text in the pdf I don't want to see.

Now, it looks like the white background has turned black.  In addition, the location has moved (so it now blocks pdf text I want to see).

Strangely, when I try to go into the annotations to fix it, the annotation does not show up, so I can't fix it.

Tap the circle at the top left corner of the annotations editor and in the dropdown menu you will see the option for "Draw highlights behind content".  Tap that to disable that functionality and your highlight annotations should return to normal. I'm going to release another update that is going to disable that by default as many users seem to be encountering issues with it.
