Can you try using a different print service such as PrinterShare? That one may work better.

oh I didn't see that one - the HP one ws the only one I saw in the drop down ox in MSP

thanks guys - It was already installed by default with 5.1.1. In any case I solved it by transferring the files with annotations (via export in MSP options first) to the PC, and then re-printed them over-writing the original using Microsoft Print to PDF tool. Now when imported (as they have been printed) to the iPad all the annotations are there. A long way around, but it got the job done. I also tried looking at variuos apps that supposedly did batch printing but they didn't work either.
