For me it finds several missing mp3 files which is correct. However it only tells me that I can delete the songs. If I do that - does it really delete the whole song or only the invalid mp3 references?

It will delete the whole song I'm afraid. There isn't a swap audio file feature available. About the best you can do it at the moment is long press the song entry which will take you to the song editor, and then you can remove the audio file and add a valid one.
