Hi,
I would like to color some notes of the text to show the melody in sheets where it is not clearly visible. Another example would be to mark the voices in Bachs Inventions. Is this already possible? I know of the highlight tool, but I'd prefer just to change the color of the note.

No, it's not currently possible to change the color of notes, as that would involve some very complex processing and would require a new tool/UI. It's not just a simple annotation at that point - the image of the page would have to altered with post-processing to modify the colors of some pixels on certain parts of the page.

Sinselle, as Mike says it is not currently possible, maybe you have explored my most commonly used methods of marking notes are by using the pen tool and the highlighter. I am sure you have come across these among others.
What I do to make much neater handwritten or hand drawn marks is the zoom in so that the page is much larger. That way, I can write and by the time my handwriting is shrunk when I zoom back to the normal 100% page size, I have nice, small marks, highlights and comments.
