1. They currently share the same storage location (I'm not sure if that's exactly what you were asking). That could certainly result in songs sharing the same files though. An option to isolate storage is coming in one of the next major updates.
2. If you have files with the same names in each library, they will be overwritten during the restore.
3. Each song will be independent and unaffected by the song in the other library. If they both use a file with the same name, you'll get a file conflict that pops up during import. So you'd have to decide how to handle that (i.e. overwrite or rename the file). Just uniquely name all of the files between each library and you'll never have any conflicts.
4. "Create new file" isn't one of the options. You can rename the file if you want, overwrite it, or use the original file that is already in the storage location.
