This is going to be very difficult to analyze without one of two things:
1) Library backup files from both of your devices (which would be 70+ GB you'd have to share based on your description)
2) Having you run a diagnostic build where we can have MobileSheets output all of the information during the sync (I want to output more information in general, but for now, I can just focus on outputting stuff in English and we can see where all of the processing is occurring). In order to test this, you need to be using the FastSpring version of MobileSheets (or we'd have to transfer you over).
Let me know which path you'd like to take. I'd love to improve this for you, but with my tests, I haven't experienced what you are seeing. Also, when it comes to MobileSheets prompting you, that only occurs if you have multiple songs with identical files and titles, and you have enabled "Create Subdirectory per Song". It would be impossible for conflicts to occur with that setting off (as long as the song titles are all unique), which is why it's off by default now. Do you have song titles with duplicate titles in your library?
