This isn't a bug so much as you wanting to fight against the file management in the app and manage things yourself. If that is how you choose to work, then you must handle all the file management yourself as indicated by others in this thread. There are already workarounds provided in case you want to just copy files across devices, as you can use the fix broken file paths utility to repair the database if needed. Or you can use internal storage and save yourself a lot of headaches, because Google makes using SD cards very problematic.
I will look into the issue with the restoring a backup that you mentioned where the directories aren't persisted, but I can't make this a high priority, as what you are doing is probably something that only a fraction of a percent of users are utilizing, otherwise I'd be hearing about it from many users, and you are the only user to bring this up.
