That is a current limitation of the "Connect Tablets" feature. Annotations are not synchronized between the two devices, and you'd have to manually synchronize annotations using the library sync feature, but that only works if you only annotate on one of the devices. This will be resolved very soon - it's a very high priority for me to resolve this to make the book mode feature usable for users that rely on annotations a lot.
