For me it looks like some action has to be applied to the synthesizer and the reminder pop-up is just a crutch that you don't forget to do it manually.
That seems to be the right way to solve the problem - automatically send a midi command to reset the synth when you leave a chart.  Loading the next chart will then send the commands associated with it.  I suspect this would be easier for Mike to implement?
