At a practice last night I found that 9 songs I had recently imported with the Companion were missing (these were multiply dragged in via two operations : 4 from one folder and 7 from another i.e. 2 worked!)
Normally I check that the files are ok immediately after the transfer but I can't remember if I did this time.
Anyway, still having access to the originals, I repeated the multiple drags and the companion correctly recognised that they already "existed" and asked what I wanted to do. I selected "Replace existing file", "Apply to all conflicts" and "AutoCrop".
The songs all transferred successfully. However, on checking them, no cropping had been performed.
In case I hadn't checked Autocrop, I repeated the operation on a single song and the resultant file was uncropped.
Note: Autocrop did work when I repeated the operation on the single file using "Swap File"
