Not sure if clearing only three pages is by design, a sort of a safety margin, but clearing the whole score at once would be handier for me.

It only clears the pages that are currently loaded into memory. If you use the vertical scrolling display mode, and turn through all the pages, and then clear the annotations, you'll find that it clears everything. I will have to add code to force every page to be loaded into memory if it's not currently loaded so that this works the way you would expect.
