I have a PDF titled Will You Love Me Tomorrow?, with a question mark. I imported it to MobileSheets on my Mac, went in as a new file. Rather than sync the Mac to the iPad, I decided to just do an import on the iPad from Dropbox. When I did, I got the message to replace the existing Will You Love Me Tomorrow, no question mark. I stopped and checked my current library, CCS, no copy of that title. I switched to my other library, AICP, and Will You Love Me Tomorrow, no question mark is there.
It seems on the iPad, MS does not recognize a question mark. On the Mac, does MS recognize a question mark, or does MS actually separate the library storage?

Question marks are allowed in song titles, but are not allowed in filenames. This is because they are not allowed on some platforms in filenames, such as Windows. I'm not sure how you got into a state where the question mark was removed from the song title though, as that should have been fine. Do you have the option enabled to extract PDF metadata? If so, does the title in the metadata have a question mark?

Extract PDF Metadata was off on the iPad and Mac, but I thought I remembered it caused me an issue, so I kept it off. But the Mac MS imported the file with the question mark no problem. I did create the PDF on a Mac and import it from the Finder.
I'm so looking forward to when you implement storing the library files separately.

A question mark in the file name is allowed on a Mac, but not on my web site server or Windows. Will have to keep that in mind.
