I have the same issue on my Surface 6. I renamed the default.xml and then reapplied all my settings, but the pen still wasn't working. 
I just noiticed that while in annotation modeswitching fro portraot to landscape (and back) makes the pen work again, but I need to do this every time when I want to make a note...

Just hope this bug will be resolved soon.

If I can supply any files (default.xml or maybe there are some logfiles), just let me know.
