I cannot find how to clear highlights without also erasing notation "under" it.

Try dragging the highlight away from the annotation before deleting it?
You can also tap the black squares (icon just right of big black arrow) and select the annotation from the list
Consider using a background colour for your text - that way you don't have to try positioning a highlight over the text.
