I have uploaded some of my MobileSheetsPro tools to GitHub.
Currently, there are two tools: 'msb_unpack' and 'flatten'.
'msb_unpack' can unpack a MobileSheetsProBackup file into separate files in the current directory.
'flatten' operates on an unpacked backup set and creates pdf documents that have the annotations added.
Everything is 'work in progress' and 'works for me'. No guarantee that the tools will do anything useful for you. Constructive feedback is welcome.
